For the peptides not assigned a protein, I am seeing non-tryptic cleavages, so these may be identified by the DB search, they are not in the background proteome, and then not identified when inserted in the document.
Additionally, I have found by exploring the spectral library, many of the identified tryptic peptides do have PTMs associated with them.
This puts all the unmodified peptides found in the spectral library. Perhaps not the way you would recommend, but it seems to be working.
